Yeah, that sounds really annoying. It's pretty common for batches to be pulled while people are working on them, but AFAIK people are always able to at least finish what they have in queue after the batch disappears. It's treated no differently than a batch just simply running out of available HITs. I would hope Amazon wouldn't change that in any way.
